By calling people "aliens", how does this allow the government to ignore these people's inalienable rights?

I think because the government is hiding something from you and they don't you to know. If you call someone alien then they might come to know they have some clues by taking rights away cause they will fight. According to the Immigration and Nationality Act, an alien is an individual who does not have U.S. citizenship and is not a U.S. national. The INA defines a national of the United States as one who, while not a citizen, owes permanent allegiance to the United States.
